I was wondering, are the versions of some songs like "Laughing City", "Over the Mountains", and "Head Against the Sky" on the inital independent EPs different from the versions on later EPs?

"Laughing City" and "Over the Mountains" were both re-recorded for the Laughing City EP and sound very different in terms of quality and (sometimes) arrangement. "Head Against the Sky" was re-recorded much later, for the iTunes-only EP of the same name.

All three are fairly different. The original "Laughing City" was a lot simpler (and faster too, right?) "Over the Mountains" had that recording at the beginning that made it a lot longer. "Head Against the Sky" had a bigger sound in the latter recording.

Yeah, basically the same structurally, but the recording quality is dramatically different.
